Chuck, Sarah, Casey e Morgan, che ora possiede lIntersect, fondano una compagnia di spie freelance la Carmichael Industries. Si scopre per che il supercomputer che Morgan ha installato gli stato in realt inviato da Decker, originariamente destinato a Chuck, ed una versione che flash dopo flash rimuove dalla testa i ricordi e la personalit. Chuck e gli altri riescono ad eliminare in tempo questa versione senza pervenire ad effetti collaterali eccessivi. Il principale concorrente in affari dei protagonisti la Verbanski Corporation, il cui capo una vecchia fiamma di Casey Gertrude Verbanski. Decker, intanto, ordina alla squadra di Chuck di recuperare un virus molto pericoloso per la rete ma a missione completata si scopre essere una trappola, e Gertrude uccide Decker prima che egli possa nuocere ancora, quindi scappa. A met stagione si scopre che Decker era comandato da Daniel Shaw, che grazie al virus OMEN riesce a scappare e cattura Sarah, con lintento di costruire il nuovo Intersect 3. Chuck installa il virus nellIntersect stesso e Shaw nuovamente sconfitto. Lultimo avversario Nicholas Quinn, ex agente CIA corrotto che vuole lIntersect a tutti i costi. A farne le spese sar Sarah, che per sfuggire ad una trappola delluomo installa la stessa versione dellIntersect di Morgan, con gli stessi effetti di emicrania ed amnesie, fino a quando Quinn non la cattura e le cancella completamente tutti i ricordi degli ultimi cinque anni con Chuck. Ora Sarah crede che Chuck sia una spia corrotta, e sotto ordine di Quinn riprende lIntersect dal governo consegnandoglielo, ma si rende conto troppo tardi che tutto quello che Quinn le ha raccontato non la verit, quindi torna da Chuck per dirgli addio, in quanto non prova pi nulla per lui. La serie finisce con lacquisizione di Chuck dellultimo Intersect esistente al mondo, la morte di Quinn, Casey che parte per rintracciare Gertrude, Morgan e Alex che vanno a vivere insieme ed Ellie e Devon che si trasferiscono a Chicago con Mary Bartowski.
